Problem
Temp fix was performed so PI could run preliminary data through the pipeline as is - goal is to add additional features to the pipeline and to handle several projects over time, which are beyond the scope of the python-based script currently being used.
Solution
Pipeline needs to be re-written in Nextflow to allow for management of several samples, and better use of SLURM without user intervention between each step.
