get too few interactions

hello, i use the method to explore the plant prtotein interaction with default parametre, but i only get  hundredes interactions. In your article, ten thousand interactions are found.   I change the paremetre(c=2,p=0.1), and get thousands interactions for one sample but none for another sample. Is my experiment successful ? Is my analysis correct?
