Default -f not working

Thanks for the issue, @amici-lnls ! Could you provide more details about this bug? Does it result in error or the search for the packages continues in the root folder?

It results in error as the default string "~/repos" is not passed to some specific bash command in the script, and as such, the next flag used is treated as the folder path (in my case, when using the flag -d I got an error reporting that the directory "-d" could not be found)
