The mapping format for paired end read mapping doesn't contain enough information. #49
Description
We decide to change the .mapping format for paired end reads by
adding strand/reference information and remove the column for Category, the
flag defined by ABI, which is a three letter alphabet.
The purpose of maintaining the .mapping format designed by our own is to give
us the freedom to output extra information that is useful for downstream
analysis, such as corresponding reference or number of mismatches. This change
will be updated in the next version.
