White space in certain file names was breaking scans.csv parsing so enforce that it must be stripped out.
Some studies were consistently having their QC jobs time out. Make it easier to modify it just for studies with crazy large scans
- 'refresh' flag was improperly propagating - Wrong source dir was used when 'refresh' was given

This PR includes a variety of bug fixes we've been running prod for a while that got overlooked in past merges to main.
