As the title says, this adds a flag to include thinking blocks in the generated markdown files.
Note that in the latest Claude Code, you need to have
"showThinkingSummaries": truein.claude/settings.jsonto preserve thinking blocks, otherwise they are stripped from the JSONL files entirely and extraction won't work. This appears to be a bug in Claude Code.
