docs: full command list + install/update/uninstall, drop MVP note#12

- Remove the 'early MVP' status note. - Add a Commands table covering up (--build/--wait), down, ps, logs (--follow/ --tail), exec (-i/-t/-w/-u/-e), pull, stop, start, restart, kill (-s), config, update, plus the global flags. - Add Install (signed .pkg + from source), Updating, and Uninstall sections; fix the stale Commands.swift comment in the architecture tree.
