Cache layer added. Remove legacy report output modes and make model reports JSON-only: Drop backward-compatible --json/--mmd report flags for model, containment, resources, and traces. These commands now emit JSON as their only output format, with --output writing that JSON directly. Remove legacy Markdown/Mermaid report renderers and stale golden fixtures, align system-model requirements/specifications/verifications to the canonical JSON surface, and keep Explorer trace Mermaid rendering modeled through report-owned contracts instead of CLI output modes. Update e2e tests for the breaking CLI behavior and add negative coverage for removed flags.
